When you change the name of an input or output port on the settings, the links in the songs are gone. Can the system update this?
I don’t think so, but what I do is I usually make the old name be the alias and then enter my new name. That way the connections are not lost.

Yep aliases are provided as a way to automatically update a song when it’s opened - rather than some process to open, update, re-save every song (and risk missing some in the process) at the time the rename happens.
