After changing MIDI-Ports and renaming in- and outputs I decided to go back to my initial configuration and restored a backup. Now it’s a real mess, because the connections obviously were not saved in my backup and now I have an old configuration with new in- and outputs and MIDI-Ports and nothing fits together.
I made a fatal mistake, I think 
- but where is the fault?

Not sure I’m exactly following the problem here but if it’s simply that your songs are using one set of port names and your options -> ports are using different set you can resolve this fairly easily.
Just go to each port in Options -> MIDI Ports and/or Audio Ports, double click on the port and in the Alias box, but the name of any ports as they’re referenced in the songs. When Cantabile next loads any song using those port names it will swap the original (alias) name with the new name of the port. You can then save the song and it’ll be saved with the new port names.
Once all your songs are back in order you can remove the alias names (if you want)
